For some reason the logo appears and then disappears once the page has finished loading. In what way are they misaligned?

IE6 is M$-officially hoped to [http://www.ie6countdown.com/ be not used anymore since year 2011]. I think we can close this bug. It may work or may not work with the current UI (which is much much different than the one in the screenshots here). Alignment problems will be very usual for IE6 users. ;-)

Agreed - we removed our last explicit attempt at working around IE6 issues just the other day in fact.
