There is currently no way to have multiple train lines share the same ways (and have it rendered as so in mapnik) while preserving the information of which stations along the ways belong to which train line.
Examples of this would include things like express service, but there are other examples throughout the Chicago area.
This ticket is just a request to render the name from relation:route for trains or subways to deal with this situation and gracefully handle multiple relation:route's on a single railway
It also would be nice for the Chicago area, but not required, if the 'color' tag on the relation would be rendered in someway (such as the color of the route name)
