I think should be nice use a trasparent background for any tile in mapnik. This will lead to a better overlay with shading o relief maps allowing to use mapnik on the top.

This currently will not work, as all land mass is actually rendered. The base colour of the map is the ocean's blue. For this to work, I believe you'd have to invert the shapefiles used for the land masses, so they now describe the oceans.

Yes, but this solutions move the problem to the sea depth level maps.

Looks like a tricky job...

This requires you to make your own map style and host it yourself probably, unless someone else has a style with a transparent background already.
