This is expected behaviour, as most occurences of a closed way tagged waterway=canal would actually mean to describe that canal as an area.
You can force it to be treated as a circular canal by adding area=no. This makes it apparent to data users, like mapnik, that it shouldn't be treated as an area.

A circular waterway=canal currently renders as an area in Mapnik, without being tagged so. It should not render as a way when there is no area tag.
