Waterways should be rendered on top of landuse, as in this example:

Providing a patch for this probably isn't all that helpful, because it's deep in the land of "layer setup", where my version has to differ from OSM's version. However, the patch attached should show what needs to happen: essentially, the "Layer" for leisure needs to end up higher in the XML file than the layer for "water".
