waterway=boatyard + area=yes : "a place for constructing, repairing and storing vessels out of the water" render only the name but don't fill the area.
Here is a example :

It would be nice to paint the area.

I fail to spot a waterway=boatyard at the example area above.

To be absolutely sure: this is not an area with water, right?

The wiki makes a note of the fact that you also add building=yes. That is presumably not always the case?

No this is land

It's not always buildings, in this case it is a area where boats are repaired, parked out of water,...

I would propose that we don't render this tag, as rendering too many different tags will only cause a visual mess of which users don't understand the meaning. I will therefore close this issue. If someone disagrees, feel free to re-open this on the new CartoCSS issue tracker: https://github.com/gravitystorm/openstreetmap-carto
