natural=water is not rendered within a landuse=quarry unless you put a layer=1 on it. I did not check for other naturals but maybe it is the same.

Can't see how that can happen. The layer key doesn't even come into play in this.

Please provide an example.

Sorry, my fault.

I am a little bit colour blind (~ 3%) and even for me it is really hard to see a lake inside a quarry.

Maybe a a darker blue outline of natural=water would be useful.
